My question is: When the Day of Judgment comes closer, will Hazrat Isaؓ come back as a part of the nation of the Holy Prophet ﷺ or his son? And, are we children of the Holy Prophetﷺ or people of his nation?

When the Day of Judgment comes closer, Hazrat Isaؓ will return as part of the nation of the Holy Prophet ﷺ. Moreover, although it is correct to consider us muslims as the spiritual children of the Holy Prophet ﷺ, if reality we Muslims are the nation of the Holy Prophetﷺ. And Allah knows best.
