Reliance of the Traveller mentions that one can make up supererogatory prayers that have a specified time (such as the rawatib, witr, and duha prayers) any time after they are missed (f10.7). Is it recommended to try to make up all of these prayers that one missed or prayed incorrectly after one has finished making up all past faulty (or missed) obligatory prayers? Would it be recommended to make up certain supererogatory prayers such as witr or the two rakats before fajr? Jazak Allahu khayr.

Yes, after making up all missed obligatory prayers it would be recommended to make up missed sunna prayers that had a specific time. Imam Muslim (Allah have mercy on him) relates that the Prophet (Allah bless him and give him peace) missed the two pre-fajr sunna rak`as and then made them up after sunrise, and that he missed the two post-zuhr sunna rak`as and made them up after the `asr prayer.

The Shafi`is deduced from these (and many other hadiths) that it is recommended to make up sunna prayers that are performed at a specific time (I`anat al-Talibin, 1.259). Making up prayers that other schools consider obligatory (wajib)–such as the witr and the Eid prayers–would be more recommended than making up other sunna prayers.
