Istikhara and Nightmares?

I have tried performing Istikhara pertaining my next career path after I graduate from High school, during my attempts I forfeit nightmares/terrors during those night(s). Being a logical thinker, (an arrogant at the same time), I found it quite difficult to believe in such religious acts, hence performed for the guidance of the Almighty anyways. Now, that I have deserved my partial punishment (or may be there’s more). Is there any way to go about solving career dilemma while asking for mercy at same time?

Observing the sunnas of the Messenger of Allah (Allah bless him and give him peace) related to sleep helps reduce nightmares and bad dreams. Such dreams do not necessarily have anything to do with the matter for which one performs the prayer of seeking guidance (istikhara).
