Is it permissible to make your own congregation in the mosque after the main congregation has occurred? If so, is it disliked?

Answer:
In the Name of Allah, Most Gracious, Most Merciful

In the name of Allah, Most Compassionate, Most Merciful,

Wa alaikum assalam wa rahmatullah

There are two positions in the Hanafi School related to repeating the congregational prayer in the mosque after the main congregation has finished:

1) The position of the Great Imam Abu Hanifa, and the main position of the Hanafi school, is that it is prohibitively disliked

(makruh tahriman). According to this position, if a group of people miss the main congregation in the mosque, each one prays individually and not in a group

2) The position of Imam Abu Hanifa’s greatest student, Abu Yusuf, is that if the second congregational prayer in the mosque was not prayed in the same manner as the main congregational prayer, then it would not be disliked (makruh). For example, if the main congregational prayer was performed near the mihrab (prayer niche) of the mosque, and the second congregation was performed away from it, it would not be disliked. Otherwise, if prayed in the same manner, it is disliked. [Hashiyat Ibn Abidin, Chapter on Adhan]

The first position is stronger and more precautionary, though both are correct. One may take from either position.

And Allah knows best
