I have many thousands of prayers remaining. Can I say these prayers instead of saying the sunnah muwakkadah daily? What I mean is that will fardh-qaza prayers have priority over sunnah muwakkadah?

You should perform the missed fardh salah as well the sunnah muwakkadah. You should not miss the daily sunnah muwakkadah due to the missed salah; otherwise you will have to bear the sin of forsaking sunnah muwakkadah without any valid reason. Yes, you may leave other nafl salah.
