Is photocopying parts of the Qur’an and then cutting and pasting those parts one needs whilst disposing of the rest of the page as is done according to the Shariah, permitted? I mean if one had a quite a number of Ayats from different parts of the Qur’an to place together for purposes of convenience?

There is a serious element of bad adab in this. If there is no pressing need, avoid this.

The scholars say that the best thing with the Qur’an is to read it from cover to cover. Buy a book of dua’s that mentions the Qur’anic invocations…

Could one carry a mushaf on one’s person, and what is the best method in doing this? Could it be put into ones coat pockets etc.? Please elucidate.

It is permitted to carry it in a pocket. It is best that this be the chest pocket of one’s shirt or jacket, so that the Qur’an is raised.

It is best not to enter the washroom in such a way, however, when it is reasonably possible to safely leave the Qur’an outside.

Is it permitted to go to the lavatory whilst the mushaf is in one’s pocket, if it is in plastic pencil case type of covering in the pocket?

Is it permitted to mark with a normal pen the particular parts of the Qur’an one recites as a daily litany, or to place bookmarks in the mushaf?

Book marks are fine.

It is not good to mark the actual text of the Qur’an, except as minimally necessary as possible. It is better to merely make a light dot in the margin.

If carrying the mushaf on one’s person is permitted, then would it be permitted if one is not in wudu?

Yes, as long as it is not directly touching any part of one’s skin.

A mushaf that has a plastic cover/jacket which is not sewn or glued to it, is it permitted to touch the mushaf with it on, whilst not in wudhu

It is not permitted to touch anything attached to the Qur’an if one is not in a state of ritual purity. It is best not to even touch Qur’an boxes that the Qur’an is placed in, because other madhhabs deem it haram, and reverence is called for in matters related to the Book of Allah.
